Probably internal bureaucratic decisions. But otherwise, it's a redundant station as the main Shirataki station is 3km up the line. In the other direction though, as per the wiki, it's like another 30km until the next station.
Once she gets a job, she'll probably move towards Tokyo anyway like everyone else.

On the other hand I guess - there is Koboro station on another line which is 6km from adjacent stations. It serves even less purpose and is indeed a flag stop. It's Japan's Wondabyne station in the sense that it can only be accessed by train or boat. According to wiki they wanted to close it but they haven't for some reason.

The tl;dr? The station the girl uses is not Kami-Shirataki, but the neighbouring Kyu-Shirataki. She's still the only one to board at that station.
